چکیده

Bio-jETI is a framework for model-based, graphical design, execution and management of bioinformatics analysis processes. Formal methodology like automatic service composition extends the framework and, in particular, allows for semantically aware workflow development. In this study we apply the workflow synthesis methodology to the EMBOSS suite of sequence analysis tools. As neither the tool suite itself nor its various interfaces provide ready-to-use semantic annotations, we set up a domain model that uses a high-level, semantically meaningful type nomenclature to describe the input/output behavior of the single EMBOSS tools. Based on this domain model, we demonstrate how working with the large, heterogeneous, and hence manually intractable EMBOSS collection is simplified by our service composition methodology.

Semantics-based composition of EMBOSS services

BACKGROUND More than in other domains the heterogeneous services world in bioinformatics demands for a methodology to classify and relate resources in a both human and machine accessible manner. The Semantic Web, which is meant to address exactly this challenge, is currently one of the most ambitious projects in computer science. Collective efforts within the community have already led to a bas...

GeneFisher-P: Variations of GeneFisher as Processes in BiojETI 1- (part of ”From Components to Processes”)-

PCR primer design is an everyday, but not trivial task requiring state-of-the-art software. We describe the popular tool GeneFisher and explain its recent restructuring using workflow techniques. We apply a service-oriented approach to model and implement GeneFisher-P, a process-based version of the GeneFisher web application, as a part of the Bio-jETI platform for service modelling and executi...

Supporting Process Development in Bio-jETI by Model Checking and Synthesis

Bio-jETI is a platform for the intuitive graphical design and execution of bioinformatics workflows composed from heterogeneous remote services. In this paper we use a simple phylogenetic analysis process to show how formal approaches like model checking and process synthesis can be applied to further support the workflow development in Bio-jETI. To unfold their full potential these methods nee...

Sws Challenge: Status, Perspectives, and Lessons Learned so Far

In this final contribution we summarize the current status and achievements of the SWS Challenge, present the perspectives and future steps, and summarize the lessons learned so far both concerning this Challenge and the non-competitive problem driven comparison of approaches in general, as for instance in the context of other initiatives with a similar spirit (like the jETI-FMICS and Bio-jETI ...

Improving the Reuse of Services in Geospatial Applications with XMDD Technology

In recent years, the geospatial application domain has embraced component-based development and service orientation to support software reuse. However, due to the specific characteristics of geospatial applications, caused by complex and comprehensive analysis processes and heterogeneous data, the reuse of services faces particular barriers in this domain. Providing application experts without ...
